Das Schicksal der Menschheit liegt nun in den Händen der NERV-Organisation. Diese befiehlt den 14-jährigen Shinji Ikari zum NERV-Hauptquartier: Er ist als Pilot für EVA-Einheit 01, eine biomechanische Kampfmaschine, vorgesehen, um die Angriffe der Engel abzuwehren. Doch beim gemeinsamen Kampf mit EVA-Pilotin Rei Ayanami gegen den sechsten Engel wird Shinji schwer verletzt. Da der sechste Engel ins NERV-Hauptquartier vorzudringen droht, plant Einsatzleiterin Misato Katsuragi die „Operation Yashima“ – dabei soll der gesamte Strom Japans gebündelt werden, um den Engel mittels einer Positronen-Kanone zu vernichten.
