Configure it as follows:

If you have a Retrax XR Bedcover select the TYPE "RETRAX BEDCOVER MOUNTS", otherwise, select the "UNIVERSAL MOUNTS". 

UNIVERSAL MOUNTS Will allow you to mount under many tonneau covers with a few exceptions. Limitations would be some of the Tri-Fold covers that won't allow for full opening of slats, and other tonneau covers that extend further than into the bedrails beyond the 3.3" of clearance provided by our brackets.
